TMI'd crystals have an invalid damage value and thus are "-1% charged" which cannot be used for anything effectively. Rather give yourself a diamond and some redstone and craft them, you'll see the difference.
@1: Nope, i would doubt that. You would need to decompile the basefiles and mess with the GUI in there.

Right now, im thinking about multi-passenger boats (with an engine or fuel motor), or also furniture (cause there is no furniture yet).

As i've seen loads of both on IR, the best bet is you're using an incorrect recipe.
IC != IC², all i have to say.
The first part is intended, however the miners is not meant to get stuck if there "aren't enough pumps".
@4: A miner with normal mining drill is 2x faster then a pump itself. Thus if you actively want to extract fluids, you need to attach 2 pumps.
If you hit a liquid with only 1 pump, the miner will mine the first liquid block, but get stuck on the second until your restart it.
Possible, but there's a slight flaw: When do you even need wood for the planks? Afaik 90% of all chopped wood is used for charcoal either way. And i don't think one would create a machine for the few pieces of wood he wants to craft into planks...
There must be a real, unique use for some sort of sawmill machine, otherwise it's too pointless to implement.
Sure, once 1.9 is out and i've taken a good look into the brewing mechanics (which amusingly are nearly the same as i've used in MedievalCraft >.>) we can think about how to industrialize them. F.e. with, as you suggested, a brewing machine and/or new potions.
Once 1.9 is out, that is.
Ask SpaceToad to provide the necessary interfaces, otherwise there's nothing i can do, actually.
I believe how it works is....
If there are no ores horizontal to the lowest mining pipe, it will mine one layer down.
If there are ores that are horizontal to that pipe and within a 9x9 (or 5x5 for OD scanner), then it will mine out those ores.
Once all the ores are mined at that level, it will mine one layer down and continue the cycle until it hits bedrock.
Anything except for ores, and other stuff that blocks the path to the ores, will not be mined. Meaning that except for the little bit of cobblestone that is in the way of the miner, it will mine practically no cobblestone.
