Got a new jar file, installed NEI and required items, issue still occured.

Yeah, it did that o.o it's like either chunks reset or just regenerate

Ive rebuilt it a good 20 times ever since the issue occurred, no change at all.

None that I know of, I just use MCforge 3.1.2.90 (i downgraded, thinking that was the issue, it wasn't), modloader and TMI

Ran the error thingy and it launched minecraft using java 32-bit, where my issue can't be replicated, my map loaded and a smaller portion of my area was deleted, the console isn't picking anything up at all

Couldn't re-create it, even trying 3 different times.
Curiously when I launched the client through the minecraft error report thing, it used the 32-bit java, not the 64-bit one that I actually use.

Post-save and restart ended up with a different thing, loading a map or hitting anything really after the mojang screen made the client hang then crash, results here: http://pastebin.com/nY9tCnRVEDIT:
Well managed to launch with the 64-bit java (cant use the error thing) and to no surprise, it got replicated, but instead of a partial deletion, there is no indication that I even did anything at all, pictures attached. -
Twice now I have made a map, spend hours on it, making a house and such, wiring it and make a few machines, I save the world and close minecraft, I come back usually to something like the attached file below, you can clearly see where I had a solar farm and a building, I come back and it's like half the chunk/build gets deleted.
I got the recent modloader, MCforge client 3.1.2.94, and TMI 1.2.5
