You can safely run MOX reactors as if they were uranium.
However if you are able to create a reactor that does not interact with the reactor hull, you can boost the EU/t gen up to 5 times (4x is safest recommended), by keeping the reactor hot. Boost is heat % based.

Well, usually you make EU generation before you make something that consumes it. -
Just keep making MOX. It will eventually consume all your U238, while turning it into plutonium.

GregTech is even more complicated indeed, but it pays off in terms of features.
You probably have tried IC crops, GT adds more types, that can yield the majority of raw resources, for example.

Well, i don't really understand all the modding stuff, but as far as i can tell, the less problems you may run into, the better.
That, to me, seems to be a temporary fix that you always have to keep an eye on it. So why not just do things right so you don't have to worry about it? -

You can disable the spawn function in NEI aswell. "options" "cheat mode" -> *click* -> "recipe mode".
