TYhat only works with machienes with 3 slots:

If you want to make coal, it might be a bit more balanced if you have to macerate charcoal to get charcoal dust, which can be extracted to get pure charcoal dust, which then can get compressed into coal.
The advantage of this is that it is 2 or 3 times more complicated and time wasting than mining for the coal by itself...

No it should be kept but it should only work with the mining laser on long range at point blank (and of course, the bedrock is the only thing mined)

Without buildcraft is the point of a storage robot, or quantnum chest, but in latergame, this will be what will be used(implemented in 1.0, I think)

It took just as long to mine diamond as it took to mine stone or even iron ore

quantnum storage: maybe if you link them to quantnum chests with a freq. thingy (forgot the name), and can only be taken out through the quantnum remote?

The scrap boxes should also give rubbertree items (saplings, logs, leaves, resin)

About macerator... well i don't see why ink would give more ... maybe if you were to "cook" the ink which would result in some kind of "hard" ink sack then put it in a macerator... (well you see what i mean, liquid even if passed in a macerator should, well stay as a liquid...). As for lapis... Hm... it is a rare item, but its true that it would be fun to be able to color more stuff in blue while not wasting too much lapis. The process of grinding lapis shouldnt be undoable tho...
Ink sack- good point, maybe you could use the extractor insteadLapis- just add a shapless crafting recipie for the powder.

If an empty diamond drill is used to break a block, it will still drop the item, even if it is diamond ore (I havent found obsidian yet). all ores also mine at the same speed.
This might also work with a mining drill, but I haven't tested it.
A diamond drill also does not completely drain the battery.
I'm not sure if either of these are a bug or not.

Electric torches should be cheaper to make, something like this:
[] [glass] []
[glass] [torch] [glass]
[stick] [stick] [stick]
and it produces 4 ETorches (can be changed for balance)
The main use of the torches, other than looks would be for underwater use, without having to use up precious glowstone.
Personally I think that they should not require charging.

More fuels/ macerated items
I noticed that there are some items that I think should be able to be used as (very low power) fuel for generators or iron furnaces only
(stone furnaces don't have the heat to burn these items)
Burnable items
paper- half of what reeds currently give
Feathers- i don't know, but they should go up in smoke
Mushrooms- about as long as a saplingGunpowder- as long as wood, but debatable
Seeds- go up in smoke
Wool- half of wood, but debatable
Flowers- the same as reeds
And now for more macerateable items
Bones- into 6 bonemeal (also debatable)
flowers- into 6 dye, red or yellow
Ink sack/ lapiz lazu- into 3 black/ blue powder that acts like dye
