I am new to IC. Looking at a list of good reactor designs I am wondering why there are designs with a short running time, because it seems their effective eu/t and efficiency are not a lot higher (and sometimes even lower) than with an infinite cycle. So what am I missing?

Well, the more Effective a Reactor is, the more Heat it produces, and so you have to shut it OFF, before it explodes.
But the most Efficient is my 1840EU/t-Waterbucket-CASUC (Infinitecycles)

It uses about the same amount of resources like 3 mark I with the same efficiency and lasts only one cycle.
On the other hand this one:
