For extremly advanced machines, if they don't have something very special, like outputing some Byproducts or having different behaviour of current one, "increasing their speed" isn't a point in itself. If you really want so, then use Machines + Overclocker Upgrade or Advanced Machines from the addon + Overclocker upgrades.
Now, what you've suggested seems just ... weird to me ^^. The point of your Nova Smelter ? It consumes very few amounts of EU, is extremly fast but CONSUME Nether Star ??? Who would use that! I mean, Nether Star are quite hard to acquire, unless you're using some exploit (nope, I'm not thinking about Mining with Wither, at all ... ^^).
At least, producing Uranium out of Nether Star sounds interesting :). But ... GregTech already implement a way to produce EU from Nether Star, which is quite better than uranium, unless you're using Breeders + reactor with good efficiency.

Moreover, I think you'd better suggest differents machines: if you just want to upgrade your machines, use Adv. Machines (for speed) or GregTech (for Efficiency).

i see your points about the nether star and theres no point just upgrade for speed. you got the right idea about the gravitational generator. it would go on forever(unless side effects or overheating) BUT it would only generate 10 EU per tick

.some end goal
.water filters to take all the nasty elements you dont need in. this water would help growth speed by 1,5
. mineral machine (not the best name) something that adds minerals to the water that would help growth by 3.4
