Exactly as the title says, if a reactor chamber is in a different chunk than the adjacent reactor core, it will sometimes break when the chunks are loaded/unloaded.
Happens sometimes even with normal/Redstone-Torches in SMP!!! And its never advised, to put a Reactor ontop of Chunkboundaries. But its a valid Bug.
Maybe you should install Indusrialcraft-Server and not Indstrialcraft-Client to the Server, because i dont now, what else could be wrong.

i prefer to do it the other way around to not waste even a single EU by emitting packages bigger than what the MFSU can still take before it's full. i let the MFSU emit a signal when empty, which activates a state cell to let the reactor run for a set time. a reactor with 1840EU/t needs around 270s to completly fill one MFSU (my calculator says 271,739s).
and AND gates are definitly the way to go, since that's the function you're looking for

As far as i know all the other good Mods didn't update too and if you ONLY use IC², then you should compare the Releasedates of MC-Versions, with the Releasedates of IC²-Versions and you will rapidly find out, that it takes more than just a Week to update a Mod (the 1.2.3 -> 1.2.4 Update doesnt count as there were no real changes to MC)
