The wiki doesn't explain where to connect the redstone. Also, how do you avoid blocking your cooling water flow when you install a redstone wire? I do have redpower 2 so I can use the good wires, I just don't know where to connect them.

you can connect it to any chamber. so you can have full 3x3x3 water cooling.

i have a lot of trouble using RedPower wires and IC2 blocks. They do appear to connect up, but they sometimes do, sometimes don't function as intended. But if that fails, you can just place one bit of redstone dust next to the block (the main reactor or a side chamber), and then run the rest of the circuit as RedPower wiring.

Not necessary. You can wire a simple redstone dust trail up to a reactor chamber. That's how mine is set up now.

That's what i'm doing right now.
I haven't tried it yet but you may be able to keep a 100% enclosed reactor (for the truly paranoid) with the wireless redstone mod and a receiver inside the reactor chamber. -
In my reactor i have redstone torch just under lowest chamber, something like this when reactor is before you :

where:
L is lever to turn ON / OFF reactor
z is redstone wire (with or without repeaters - your choice)
T is lowest redstone torch standing on block above near redstone wire (remember redstone electric mechanism) -

i think an heat detection block (addon) which sends out an redstone signal when the defined heat is reached would be good
