Cables not having energy loss was a bug, so no, there are no versions for current minecraft versions that don't have energy loss.

Meh, you can just asm a delegate into net.minecraft.tileentity.TileEntity. (TATW did that in 1.10. It's not necessary in 1.12 anymore, since RF is a capability now.)
But no, what you mean, Greg, is EnetBridge from player, that only did RF machines with EU consuctors.

First of all: there is no way of "fixing" this, since it's not broken. IC2 machines use EU while Thermal Dynamics machines use RF.
If you really want to make them work with each other, the mod Power Converters can do that for you.
IC2 is not open source, so you the source code is not publicly available, however making IC2 machines use RF isn't that hard. For later versions of MC, I made a mod called TATW, which does all of that. If you want to try making something like that yourself, the same idea should also work on MC 1.7.

To me, this just sounds like you want wireless redstone. There are plenty of mods out there, that do that already.

Does it only happen when you look up the recipe of a item in NEI first?

The drill getting ejected is something we probably want to change.
It doesn't get ejected in all directions though (only from the top, I think), so if you change the direction the chest is from the miners, then it doesn't get ejected.
Regarding how to prevent it from mining the ore: iirc a single cobblestone generator produces cobblestone faster than a miner can mine, so you don't have to worry about that.

You need to place an ore block behind the cobblestone-block, that gets created by lava + water, so the miner will dig towards it.

IC2 also has a recipe config file, which allows you to add the recipes back, if you really really want to.
But as other people already said: the vast majority of people using IC2 prefer having to think about things before just doing it, so the defaults are set for those people, but yeah, IC2 has a config option for most of the features people have split opinions about.

You don't even need modtweaker for that. I think, there is a modtweaker thing for this, but I never used modtweaker, so I can't help you with that way.
For the IC2-way, tThere's a how-to on how to do it in the IC2 jar file under assets/ic2/config/macerator.ini (just open the jar file in 7zip or winrar)
