A pretty simple setup which uses Electrified Cables (Extreme Voltage)to 2-hit kill endermans, then collect pearls with transposers and send to crystal chest (Iron chests)
My 100 wind tower prototype from Advanced Lagfree + Wind engineering by SpwnX (Post 6, Wind mill tower examples) is also there in the overworld, east west of spawn

About 1 to 2 pearls per second, my crystal chest is full and i have to throw pearls on void (soon i will build a recycle center there)
You can see it by yourself if you join the server, you can teleport to me while I am in the end easily (/call SpwnX)
Why do you need to make it automated? You already get so many with an enderman XP farm in vanilla that it's scary.:P

There is a normal Mobtower much better, due to nobody being in the End (Chunkloaders are not working at Mobspawns! There MUST be a Player), and you forgot that 1.3 has no API => No IC² or veeeeeeeeeeery late IC².
Endermen are only good for XP and Teleporting.

If im not wrong someone was making a bukkit port of railcraft which has a class which will fake a player (to spawn mobs) here
I've built a TC-powered (shocking/sucking seals) Ender-farm in the End as well. Sort of overpowered, I can freely duplicate anything I want now :3
Thanks to Thaumic Wisps, I had to build the Crop Defence Array. Thanks to the stupidity of said wisps, I often find Vis crystals laying about. I now have so many that it may be worth while to see if they contain uranium or something else useful. There is also an "open" zomble dungeon below the farm, and since I sited the farm on a riverbank (the spawnere is below the water table, hence the "open"), I could turn it into a grinder by luring the troublemakers to float to the surface and move into range of the CDA.
